I need to make certain tables with file URLs private. Can Bubble team do that from their side, or do I have to re-upload all of them?

Unfortunately not, or at least not as of a year or so ago when we realized every file on our instance had no attach_to field.
We had to make a batch workflow for every data table that held files, reupload them with the attach_to field, and then go back and delete all the unsecure ones. It was a long, long week.
There’s a plugin that can take an uploaded file to make it private as a new file (so you need to delete the original file after). You also need to enable the /fileupload endpoint
